- BioNodulo's native assistant plugin now opens the live workflow workbench in MCP Apps hosts, with saved workflow edits, node discovery, execution status, files and outputs. Hosts without MCP Apps retain the workflow tools and browser links.
- Cloud execution requires account authorization and explicit credit approval. Local desktop execution remains available through the separate desktop MCP bundle.

- Nextflow and Snakemake exports now respect MultiQC's Overwrite setting. Nextflow
- stages inputs separately, and temporary MultiQC outputs prevent filename
- collisions from writing through input symlinks into source data. Real-engine
- collision fixtures verify unchanged source checksums and expected report/data
- outputs.

BioNodulo AI integrations 0.1.0
- Connect Claude Code, Codex or ChatGPT to the authenticated BioNodulo cloud MCP, or install the separate Claude Desktop extension for a running local BioNodulo app.
- Cloud access uses your own BioNodulo OAuth consent and team permissions. Read, edit and compute access have separate scopes. The desktop extension exposes local tools only and never embeds a BioNodulo owner key.
- `bionodulo-plugin-0.1.0.zip`: portable Agent Plugins package, Claude Code overlay and workflow skill.
- `bionodulo-desktop-0.1.0.mcpb`: Claude Desktop extension, with locked Python dependencies launched by UV.
